Uh, I assume you're installing a SSD additionally to already existing HDDs? Because otherwise it's no problem, just put your OS up on the Drive that is your SSD and it should automatically find the other HDDs as additional drives (like: SSD is C:/, HDD1 is D:/, HDD2 is E:/, if Windows).
If instead the HDDs are already existing and have the OS on them (alongsite with your date), the whole thing gets a tad more complicated. Easiest and cleanest way is here to backup your data and then erase the old drive all the way, then proceeding to what I mentioned above. Otherwise it will be hard to avoid having leftovers of the old OS on the HDDs.
