Quite simple.
The whole point of 2 fort is to keep them out of your base. Once they gain ground in your base, you have pretty much lost control. The two key points to control are the hay room, which is named so because of the piles of hay in it and the court yard, which leads to the straight stairs and the hay room itself. If you lose control of those two areas, you basically have lost control of your base and the enemy team now has control. The two ways into the intel are hay room and court yard.
I am sure you know what happens when the enemy controls your hay room and court yard which is the prime reason why you must control it by building there. You need at minimum two sentries to control your base. One at the top of the straight stairs which will protect against everything bu a ubered demo man and one in the hay room which will protect against everything but a ubered demo man. Add in a Pyro with air blast and basically, if all 3 do their jobs, you have a secure base. Any one of them dont do their jobs and you can basically have free run of their intel.
Hiding your defending forces in the intel room does nothing productive.
