Go see it if you like Sci-Fi. Visually one of the best out there since Avatar, with that I must say I was disapointed and can relate to OP's frustrations over plot holes. The script was weak and lazy. Things happened just to happen so we can get to the next scene. All the characters (except David) were meh, even Dr. Shaw.

The questions posed by the movie "Where do we come from? Who made us? How did we get here? Is there a God?" was never even answered. In fact all it did was give us more questions. So what is the point of the movie if none of the questions were answered?
The engineers were never confirmed to be our makers. The opening scene although one of the most breath taking visuals in film was lacking any kind of structure. Was it earth or wasn't it? Was that the beginning of humanity? We don't know because it was never mentioned again. Was that round space ship full of engineers? Maybe, but it doesn't look anything like the other boomerang looking space ships from LV223. So could the engineers have been engineered by other alien races? Maybe.
Why are the two male scientists who ran away so stupid for their profession. No scientist in their right mind would pet a hissing alien cobra.
Why the hell would the engineers go through all that trouble to leave us a map in so many remote regions of the world, thousands of years apart...just so they can kill those who actually make it out there? WTF.
If I was a billionaire like Weyland and I was going to visit some alien world, I would hire about 50 armed soldiers. Then I would have them capture the engineers, not go meet one myself face to face with unarmed.
The evolutions of the aliens are all screwed up. The black goo in the opening scene dissolves the engineer after he drinks it. That goo when ingested by Hollister turns him all vein like and he just dies, did not dissolve. That ingested goo by Hollister gets Shaw impregnated and she gives birth to a giant face hugger. That face hugger lays an egg in an engineer and we get a xenomorph. Oh, and that same goo mutates those earth worm things and turns them into vagina worms, who then turned one of the scientists into a zombie.
There are so many more lazy story telling in this movie, I just can't remember them all.
